1 and 2 are only relevant for ATK 2008.10. They are not used in 10.8 at all.

3 is a separate file which you probably have downloaded. See http://quantumwise.com/support/faq/112-importerror-no-module-named?catid=24%3Aerror-messages about general tips for how you can import other files in your scripts.

That depends very much on the script :)

For many, you can just delete these lines and most things work anyway. For others, you need to rewrite certain parts. The Upgrade Guide (http://quantumwise.com/documents/tutorials/UpgradeGuide_10.8/XHTML/chap.upgrade.html) describes some of this.

Minor URL change, thanks for asking so we can post the new link:
http://quantumwise.com/documents/tutorials/latest/BasicGrapheneTutorial/XHTML/chap.zigzag_transport.html#sect2.zigzag.passivation

In the future, "plug-ins" like this will be much easier to find, install, and use. You will see already in 11.8! :)
