Anybody can help me how I define diamond nanoparticles structure in ATK?

well depends on the nanoparticles... as a general solution you import your bulk structure into the Builder (from database or from file) and use the Bulk Tools to create the nanoparticle. e.g. with the Wullf Constructor.
