Which things should I keep in mind before making Interfaces or Junctions?
How to get proper band structures and DOS of Interfaces and Junctions?

I don't think you can get a band structure for an interface. Being non periodic, k is not a good quantum number.

As for the DoS and things to keep in mind, maybe this tutorial will help:
