in step 2, i embedded the water molecules to the polymer however i don't know how i can control the concentration of ions based on this.
If i assume i am using one polymer chain and 1500 water molecule, do u have a formula to control the ions conc.?

Dear All,

I want to run MD for polymers in solutions (water) and to add ions therein.

Here is the flow of the work i want to perform.

1- construct initial polymer configuration (already done)

2- Dissolve this polymer in water and add ions such as Na+ and Ca2+, SO4 2-, OH- etc with certain concentrations of each?

3- run MD

4- study the polymer conformation.

any one can guide me regarding the sequence of events to be performed and hints regarding steps 2 and 4?

Dear All,
is it possible to assign a color for the backbone and side chains of a polymer in the View panel?
This would be important to distinguish and view the backbone and side chains separately.
Also, can i hide the Hydrogen atoms from the polymer chains after constructing the polymer for better visualization?
attached is an image for what i mean ( as u can see, the colors of backbone and side chains are different and only the polymer skeleton exists)

Dear All,
I have tried to build a custom monomer to build a polymer from it. I have assigned the atom tags but however when i run the job manager to build the polymer i just obtain single atoms of the monomer spread over the simulation box (as in attached images)

Hello,
I am a new user to QUANTUMATK and i am trying to build new monomers that are not exist in the monomer database. i could draw the monomers but i face a problem on defining the atomtypes using OPLS forcefield and also to tag them properly in the molecule.
Anyone could help where i can find the atomtypes and how can implement them?
