Setting magnetic tunneling junction dimensions

I am using atk 2008.10. Can somebody please tell me how to design the electrodes in magnetic tunneling junction with dimensions 240x80x5 nanometer.

Those sizes are beyond any atomic-scale modeling capabilities, I'm afraid. You have to count atoms, and what you can realistically do today is several hundred, maybe soon a few thousand atoms. Thus your dimensions are in the 5-10 nm range at the most.
