If there is any irregularity of the lattice in the central region, compared to the perfectly periodic bulk crystal of the electrodes, then yes, it changes. The conserved quantum numbers are energy, the momentum parallel to the interface, and spin (unless noncollinear spin is used), but since the kZ momentum is not, the total phase may change if there is any potential scattering in the central region.

Sir,
even if, it is a perfect GNR (/sheet )...without any irregularity, defects...then also, plotting iso-values of the eigen-states are showing phase change in a repetitive fashion over the entire channel region of the honey-comb lattice (from, iso-surface color map, it can be found that, mostly they are showing  the phase change over the range of 0-180 degree).... /May, I know what is the reason behind this ??

Of course the phase changes over the period for a complex, periodic function. The point of a perfect system is that the state is periodic.
